Can I skip blank lines?

Yes. Turn on Skip empty lines and blank lines are kept but not numbered.

Which numbers does Remove mode strip?

A number at the very start of a line, followed by a separator such as a dot, parenthesis, colon, pipe, dash, tab or space, for example "1. ", "(2) " or "003 | ".
